Moon filmed several commercials and modeled for various publications before her acting debut on a television drama series. She began modeling at the age of 12, and appeared on television in 1999's documentary film On the Road directed by Choi Jae-eun. Moon's meteoric rise to fame came in 2000, when she appeared in the pan-Asia hit drama 'Turn in My Heart as the younger cousin of Song Hye-kyo's. She received the Best Young Actress award at the 2000 KBS Drama Awards for her role, as well as her co-star Choi Woo-hyuk.

Following her early success, she returned to cinema in 2001 as the teenage Empress Myeongseong (Lee Mi-yeon played the adult version) in the historical drama Empress Myeongseong. Moon made her film debut in Lovers' Concerto in 2002, playing Cha Tae-hyun's younger sister.

Moon debuted as a major actress in Kim Jee-woon's critically acclaimed horror film A Tale of Two Sisters (2004). Tale of Two Sisters ranks among the top-grossing Korean horror films, and was the first to be shown in American theaters.

Moon starred in the romantic comedy film My Little Bride in 2004. It was the second most popular Korean film of the year, behind the blockbuster hit Taekil. Moon plays an ordinary high school girl who has to marry an older man (played by Kim Rae-won) due to a pact their grandfathers made during the Korean War. The press gave Moon the title "Nation's Little Sister" following her unveiling of My Little Bride.

Moon starred in Innocent Steps in 2005, when she played the role of an ethnic Korean living in China and discovers herself to be a complete fish out of water after heading to South Korea. Innocent Steps was a hit, and its success, as well as My Little Bride, established the Moon as a major box office draw. Moon ranked first among actresses in the Korean film industry as the most bankable actor last year. The Korea Advertisers Association also gave out the 2005 Good Model award to Moon and Seung-woo; 200 members selected the winners based on how much money they contributed to increasing the sales of goods and improving advertisers' reputations.

Moon appeared in Love Me Not, a Korean big-screen adaptation of popular Japanese TV drama Ai nante iranee natsu ("I Don't Want Love, Summer"), where she played a cold-hearted blind heiress. Moon and veteran actor Ahn Sung-ki appeared at the 2006 Pusan International Film Festival (PIFF), South Korea's biggest foreign film festival.

Moon returned to television in 2008 in the period of Painter of the Wind, in which she starred as a man and is mentored by master Kim Hong-do. Moon appeared in Cinderella's Sister, a modern fairy tale retelling of the tense relationship between two stepsisters (opposite Seo Woo). She appeared in Mary Stayed Out All Night with Jang Keun-suk later this year.
