With bassist John Curley, who had also a Black Republican, Rick McCollum, a guitarist who Dulli bonded with over their shared love of R&B and drummer Steve Earle, Dulli formed the Afghan Whigs in late 1986. The band's debut album Big Top Halloween was released in 1988, which had been recorded in Curley's home studio. Jonathan Poneman, the co-founder of Seattle-based indie band Sub Pop, who joined the band in 1989, was caught on the news. In 1990, Sub Pop, Up in It, and Congregation, the band's first album.

The band's popularity led to a record deal with Elektra Records in 1992, where they also released Gentlemen (1993) and Black Love (1996). In 1994, Dulli was featured in Backbeat, a film about the Beatles' pre-fame years, where he portrayed John Lennon's singing voice. Dulli appeared on Foo Fighters' debut album in 1995 as the only recognized musician other than Dave Grohl. Dulli married R.E.M. in 1997 and landed in New Orleans. Peter Buck, a guitarist, lives in the United Kingdom. Dulli collaborated with filmmaker Ted Demme and Joel Stillerman to produce a film script based on author Ann Imbrie's book Spoken in Darkness (1993), which Elektra funded as part of the band's 1992 contract, but the film was never produced.

The band signed with Columbia Records (who had to pay Elektra out of the contract), and in 1999, the band appeared as being receiving depression treatment. The band, who hadn't appeared together since September 1999, has announced their disbandment in February 2001 due to the band's inability of teaming together as each member lived in different US states. Short Stop, a bar in Los Angeles that was announced shortly after, was co-owned by Dulli.

The Twilight Singers were Dulli's most popular musical project. The group was founded in 1997 as a side project involving New Orleans-based musicians. In 2000, The Twilight Singers released Twilight as Played. Dulli began recording as a solo artist, but the sessions were postponed due to the death of his close friend Ted Demme, and Dulli was inspired to write the band's second album, Blackberry Belle (2003). In 2005, Dulli's solo book Amber Headlights was eventually published as Amber Headlights. She Loves You, the Twilight Singers' debut, followed by Powder Burns in 2006 and Dynamite Steps (2011).

In 2008, Dulli and Mark Lanegan formed the Gutter Twins, a new band that joined Sub Pop, announcing their debut album Saturnalia on the label as well as an extended play Adorata in the same year. Dulli first met Lanegan in the early 1990s and has been close friends and collaborators since the year 2000. Later this year, Dulli released a solo live album showcasing material he had produced at The Triple Door in Seattle, as part of the A Drink for the Kids fundraising effort by The Vera Project. In 2009, Dulli released a solo single based on Eddie Hinton's "Hard Luck Guy" and "Cover Me" as part of Shake It Records' collection of vinyl single tributes to Hinton.

The band toured around the world in 2012 for their 2012 reunion tour, visiting sixteen countries, and in the year after that, Dulli joined forces with Steve Kilbey of The Church in Los Angeles for several live performances.

The band's first album in 16 years, Do to the Beast, debuted on Billboard's Top 200 Albums and the #8 spot and #7 on the rock albums and alternative album charts respectively, in 2014. In Spades, In Spades, was released as the second revival album in 2017.

Dulli began writing on his first solo album after the success of In Spades and the death of Afghan Whigs guitarist Dave Rosser. Prince and Todd Rundgren's style of writing and performing virtually every instrument on their albums Influenced the album, Random Desire (2020). The album's tour was supposed to be a worldwide tour from March to May, but due to the effects of the COVID-19 pandemic, Dulli's tour was postponed.
