She appeared in Tim Allen and Rene Russo's comedy Big Trouble as the daughter of a loving and reluctant woman, and in the teen comedy The New Guy, she appeared as a guitarist in a band. Deschanel, the New York Times wrote in 2002 that she was "one of Hollywood's most sought-after young actors" and the Los Angeles Times reported in early 2003 that Deschanel was "one of the protagonist's most recognisable characters" due to "her deathpan, sardonic, and scene-stealing [film] performances" as the protagonist's closest friend. Deschanel protested her typecasting, saying, "A lot of these roles are just a formulaic representation of someone's best friend," she said, and it's like, I don't have that many acquaintances." I stayed home all the time in high school, so I'm not sure how I'm everyone's best friend now."

Deschanel made her debut film role in the independent film All the Real Girls (2003) as Noel, a sexually curious 18-year-old virgin with a life-changing passion with an ambitious 22-year-old. The film premiered at the Sundance Film Festival and was a big hit at the Sundance Film Festival. Her performance attracted wide critical praise, and Variety noted, "Performances are all credible and naturalistic, but Deschanel's work stands out from the rest of the pack, demonstrating an effective link to her characters' emotions." Deschanel appeared in a Christmas episode of Fox crime procedural comedy-drama Bones, which was the first-ever on-screen pairing of the Deschanel sisters.

In a early draft of Joss Whedon's The Avengers, Deschanel was originally the top pick for Janet van Dyne/The Wasp, in which she would have played a significant part. However, Scarlett Johansson was never cast as Natasha Romanoff / Black Widow, Deschanel was no longer interested in portraying the Wasp with Janet's daughter Hope van Dyne playing the mantle in the Infinity Saga, played by Evangeline Lilly. Deschanel appeared in the comedy Our Idiot Brother (2011) as the young and bisexual sister of a dimwitted but idealistic man (Paul Rudd). Deschanel endorsed the Fox sitcom New Girl as a bubbly and offbeat teacher on "Jess" Day, which was created by Elizabeth Meriwether. She became a producer on the show and helped develop the character, particularly in relation to "the sort of excitement and awe" of her youth. Deschanel Soars, a well-known actress who plays well-suited characters with a natural charm, premiered in September 2011. USA Today referred to her role as "one aimed to promote her from respected indie actress to licensed [television] actress, combining well-honed skills with a natural charm."
