Knowles was the highest ATP singles ranking in the world No. 1. Roger Smith was ranked as the highest-ranked Bahamian in history in 96, the highest ever ranked Bahamian in history. He was extremely successful in doubles, partnering Daniel Nestor, Mahesh Bhupathi. Nestor, Knowles, championed the 2002 Australian Open, the 2004 US Open, and the 2007 French Open. Anna-Lena Grönefeld of Germany also won the 2009 Wimbledon Mixed doubles title.

Knowles and Nestor were competing in one of Wimbledon's longest matches in history on July 5th, 2006. Knowles and Nestor won 5–7, 6–2, 23-21, in their quarterfinal match against Sweden's Simon Aspelin and Australian Todd Perry lasted 6 hours and nine minutes, with Knowles and Nestor eventually winning 5–7, 6–3, 6–21.

Daniel Nestor's 13-year association came to an end after the 2007 US Open. Knowles reunited with Nestor once more to win the 2007 Tennis Masters Cup after being in the Basel final with James Blake. They won their first Tennis Masters Cup title, beating Simon Aspelin and Julian Knowle 6–3, 6–2.

Knowles then competed with fellow Grand Slam doubles champion Mahesh Bhupathi for two seasons, 2008-2009, and the two teams were one of the most competitive teams on tour, qualifying for the season-ending championships in both years. Knowles and Bhupathi defeated defending champions Bob Bryan and Mike Bryan in the Australian Open quarterfinals, a thrilling match in a final set tiebreak after losing in their first game on a season's debut in Sydney. Jonathan Erlich and Andy Ram, the two runners, were unable to defeat eventual champions Jonathan Erlich and Andy Ram. Three titles were won, including those from Memphis, Dubai, and Basel during the previous season. Knowles received his 50th title in his career after winning in Basel.

Knowles and Bhupathi went one step farther than the year before reaching the final after winning the first set 6–2. Despite the fact that Knowles was hampered by a hand injury that required eight stitches on his dominant hand, they continued to qualify for the US Open final later this year (right). They also won the Rogers Cup in Montreal, winning their first ATP World Tour Masters 1000 crown. They ended their partnership at the Barclays World Tour Finals by winning their round-robin group before falling in the semifinals to the Bryans. Knowles was also crowned champion in Memphis by Mardy Fish.

Knowles and Fish also competed with injuries in the first half of the season, defeating Tomá Berdych and Radek in the final. Both players qualified to the quarterfinals of the Western & Southern Open in Cincinnati and the third round of the US Open. Knowles ended the season on a high note with a runner-up finish at the ATP World Tour Masters 1000 event in Paris with Andy Ram. In the quarterfinals, the two shocked top-ranked Bob Bryan and Mike Bryan.

The Bahamian had a difficult year in 2011 as his season partner, Michal Mertiak, went down with a back injury at the French Open. The two appeared in San Jose and Memphis and the BNP Paribas Open quarterfinals at Indian Wells prior to that. Knowles spent his tenth season with the Sacramento Capitals, as well as partnering Xavier Malisse with the Farmers Classic title at his former college campus, UCLA, after losing in the first round of Wimbledon with ukasz Kubot. Treat Conrad Huey and Somdev Devvarman defeated the Bahamian for his 54th doubles title. Knowles and Malisse also qualified to the quarterfinals in Washington and the third round at the US Open.

Knowles was invited to attend the 19th annual World TeamTennis Smash Hits charity festival in Cleveland, co-hosted by Sir Elton John and Billie Jean King in October. Knowles was chosen by John as a member of his squad, which went on to win the exhibition 19–18. The cause, which raised over $500,000 for various AIDS charities, was a success.

Knowles returned to defeat Malisse in the ATP World Tour 250 competition in San Jose, becoming the first male to win a tour-level doubles title since John McEnroe.

Knowles resigned at the 2012 US Open. Many well-known doubles players such as Jonas Björkman, Mahesh Bhupathi, and longtime partner Daniel Nestor all lauded him following his announcement. He worked with Malisse once more in the first round, but lost in three sets to Pablo Ando and Guillermo Garca. However, he participated in one more grand slam tournament at Wimbledon in 2013 partnering Lleyton Hewitt, but he and opponent Delgado fell in straight sets to Jamie Delgado and Matthew Ebden in the first round, the first male record for competing in consecutive Wimbledon tournaments has been broken, with 22 appearances, despite Delgado's first appearance in the Open era. He appeared in just one tournament per year from 2014 to 2016. RBC Tennis Championships of Dallas, which he competed in 2014 and 2015. He partnered Ryan Harrison and advanced to the finals in 2014, but in straight sets, he lost to top seed Sam Groth and Chris Guccione. He partnered Mardy Fish and defeated top seed James Certani and James Cluskey in the first round in the first round, but lost in straight sets to Hans Hach Verdugo and Luis Patio in the second round. He partnered Benjamin Becker in the first round of the 2016 Irving Tennis Classic, but he lost in straight sets to Jason Jung and Jakob Sude in the first round.

Post career
