With Joe Casey, Wildcats vs.3.0, Judd Winick, Manifest Eternity with Scott Lobdell, and The Authority: Revenge, Ed Brubaker, Notwithstanding this, he has appeared in films including Jet with Dan Abnett, The Authority: Revolution. He was also the artist on a six-issue arc of Superman/Batman titled "Toorment," written by Alan Burnett.

Beginning with issue #840, Nguyen became a regular running artist on Detective Comics, one of DC's most popular franchises, with writer Paul Dini. Their run lasted until issue #852, after which the pair unveiled Batman: Streets of Gotham, which took out 21 issues and was scrapped in March 2011. In 2012, Nguyen co-produced the miniseries American Vampire: Lord of Nightmares, which made the New York Times Best Seller list in 2013. With co-writer Derek Fridolfs, he continued to produce Batman: Li'l Gotham, an all-ages series that was highly praised by USA Today's Brian Truitt. In describing the series, Nguyen drew inspiration from the cartoons he loved in his youth, implying that "you get this goofy version of the world."

Jeff Lemire founded his own Image Comics line, Descender, with Nguyen as the artist, for which Nguyen received the 2016 and 2019 Eisner Awards for Best Painter/Multimedia Artist.
