Wilk's success as the drummer of Rage Against the Machine came from the success of a different band; he auditioned for a band called Lock Up, who released one album (titled Something Bitchin' This Way Comes) on Geffen records in 1989 and dropped away after the album received little media attention on its first release. Tom Morello, a former Lock Up guitarist, was planning to pick up where Lock Up had left off and start a new band, and contacted Wilk, who was playing with the band Greta, to see if he was interested in playing the drums. The pair met Zack de la Rocha while playing freestyle in a club, and bassist Tim Commerford (a childhood friend of de la Rocha) appeared. The band appeared at two shows in 1991 and 1992 in the Los Angeles club circuit, where they signed a contract with Epic Records that was unveiled in October and released their self-titled debut album in November. They quickly established commercial success, and they would continue to release three more studio albums–Evil Empire in 1996, The Battle of Los Angeles in 1999, and Renegades in 2000 – before disbanding in October 2000.

On January 22, 2007, Rage Against the Machine reunited to perform at the Coachella Music Festival in Coachella, California. Rage Against the Machine reunited at the Coachella Music Festival on April 29, 2007 (Rage Against the Machine resurrects). To the biggest audiences of the festival, the band performed in front of an EZLN backdrop. The band appeared in the United States for seven years (including their first non-festival concert in seven years at the Alpine Valley Music Theater in East Troy, Wisconsin), and in January 2008, they appeared in Australia and New Zealand for the first time outside of the United States, with their first show outside of the United States. The band toured around the world, headlined numerous major festivals in Europe and the United States, including Lollapalooza in Chicago. They formed LA Rising, which they headlined on July 30, 2011, after a short South America tour in 2010. They unveiled a XX anniversary boxset of their first album in November 2012. Wilk said that Rage would be the last show on April 14.

Rage Against the Machine would reunite for the second time on November 1, 2019 and will appear at the 2020 Coachella Valley Music and Arts Festival before being cancelled due to the COVID-19 pandemic. The band revealed dates and locations for their worldwide Public Service Announcement Tour, which was postponed due to the pandemic.

With former Soundgarden frontman Chris Cornell, the remaining members formed Audioslave after de la Rocha left Rage Against the Machine in October 2000. In 2002, the band's self-titled debut album was released. Out of Exile, the company's second album, was released in 2005 and debuted on the Billboard 200 in the top spot. In 2006, Revelations was followed by Revelations. The bulk of Audioslave's music was apolitical in comparison to Rage Against the Machine. After several months of inactivity, Audioslave was officially disbanded in February 2007, when Cornell decided to concentrate on his solo venture.

In 2017, the audioslave was reunited for a single display.

Wilk reunited with Morello and Commerford in 2016, bringing together Chuck D, B-Real, and DJ Lord to form the supergroup Prophets of Rage. Rage Against the Machine, Public Enemy, and Cypress Hill all performed original material as well as covers of songs. Their first tour, "Make America Rage Again," was a campaign launched by the group to oppose Donald Trump's policies and the 2016 American presidential election.

During the three years that the band appeared on several EPs, The Party's Over, and one eponymous full-length studio album in 2017. In 2019, the Prophets of Rage were announced as part of the 2020 reunion of Rage Against the Machine.

Wilk and bandmate Tom Morello appeared on "Calling Dr. Love" alongside Maynard James Keenan of Tool and Billy Gould of Faith No More in a lineup billed as Shandi's Addiction — a tribute to the 1994 Kiss tribute album "Calling Dr. Love." Tim Commerford and his brother Tim Commerford were among Keenan's side project Puscifer and his album "V" Is for Vagina on the track "Momma Sed." Wilk also contributed drums to Cypress Hill's album Skull and Bones. In addition, Wilk produced the song "Snoop Bounce (Roc N Roll Remix)" for Snoop Dogg's Greatest Hits CD.

Wilk appeared in the independent short film Sleeping Dogs Lie (2005) by writer Chumahan Bowen and director Stuart Lessner. Maynard James Keenan, a lead singer, appears in the film as Deputy Lance Lance. On Josh Homme's tracks on the soundtrack to Dangerous Lives of Altar Boys, Wilk played drums. At the 2010 Coachella music and arts festival, Wilk performed live with Tom Morello's side project, Street Sweeper Social Club. On the album "Time Slowing Down," Wilk and Commerford contributed drums and bass, respectively for Dave Grohl's Sound City soundtrack. Wilk appeared in several shows with the Sound City Players.

Wilk has also performed on the Black Sabbath album 13, which was released in June 2013. Wilk formed The Last Internationale in late 2013 and recently released their debut album, We Will Reign With producer Brendan O'Brien. In August 2014, the record was unveiled.

Brad Wilk, along with Billy Corgan, Jeff Schroeder, and also Mark Stoermer on bass, were on tour with the Smashing Pumpkins from January to June 2015. On February 26, 2015, while touring Australia with the band, he joined the Foo Fighters on stage at Sydney's Olympic (ANZ) stadium playing drums for a Van Halen cover Ain't Talkin' Bout Love. On Late Night with Seth Meyers, Wilk sat-in with The 8G Band on August 3, 2015. He has also been drumming for Juliette Lewis on various tours and shows.
