Moynihan performed with the Derrick Comedy sketch group and appeared in many of their famous internet videos and other projects. In addition, he filmed a supporting role in the group's mystery film Mystery Team, which premiered at the Sundance Film Festival in 2009 before a limited theatrical release.

Moynihan played a supporting role in the popular web-series The Line, directed by Lorne Meyers' production company and starring SNL cast members Bill Hader and Jason Sudeikis, which was released in mid-2008. He appeared on Late Night with Conan O'Brien for a few years and was a contributing writer on MTV's Human Giant, and in years past, he submitted scripts to SNL with comedy partner Charlie Sanders. Moynihan has appeared in several comedy shorts for CollegeHumor, including the webseries Every Week on Entourage, where he plays "Turtle" from Entourage. With Yankees broadcaster Michael Kay, Moynihan appeared in a national television commercial campaign in the summer of 2008. Moynihan appeared in the Colbie Caillat's single "Fallin' for You" in the summer of 2009. He appeared in three of The Lonely Island's music videos, "Boombox," "Shy Ronnie 2," and "Touch It On The Ground." Conrad Bellingham, a drug-addict, made a return visit to Mercy as the drug-addicted Conrad Bellingham on Mercy. He appeared in the films The Invention of Lying, When in Rome, and Certainty. Chet Alexander, a Roar Omega Roar fraternity, made his voice acting debut in Monsters University in 2013. In addition, Moynihan appeared in the FX animated film Chozen, which aired for one season in 2014.

The first trailer for the forthcoming film, which is a blend of live action and an animated fantasy comedy, was revealed on Thursday. The former star of the hit mockumentary sitcom The Office has enlisted a bevy of A-list celebrities, including Krasinski, Cayley Fleming, Fiona Shaw, Alan Kim, Bobby Moynihan, and Liza Colón-Zayas, who all appear as part of the live action cast. On Wednesday, Ryan Reynolds was seen being led by colleague John Krasinski on the set of their forthcoming Imaginary Friends in Coney Island. The 45-year-old actor listened intently as an animated Krasinski, 42, plotted out the next scene. Although actress Cailey Fleming was on set with them, film's other actors, Steve Carell and Phoebe Waller-Bridge were unable to attend the day's shooting.
