In the 62nd minute, he made his national team debut against Japan by substituting Jesus Rabanal. Despite being booed by Peruvians for his participation in the CONMEBOL World Cup Qualification group on September 9, 2013, Yotun's result was heavily criticized by Peruvians, who claimed that Peru's qualification did cost Peru's qualifying into the tournament.

Yotun was a member of the Copa América team that finished third in 2015. He appeared in all three group games of the 2016 Centenario edition, but was banned from receiving yellow card accumulation for Peru's quarter-finals loss to Colombia.

Yotun was part of the Peruvian team that qualified for the 2018 World Cup after Peru finished 5th in CONMEBOL qualifying and defeated New Zealand in a play-off. It was the first time the country had qualified in 36 years. He was part of the 23-man squad that traveled to Russia and competed in all three group games as Peru finished third in the group.
