LaBeouf was born in Los Angeles, California, on June 11, 1986. He is Shayna Saide and Jeffrey LaBeouf's only child. His mother, a multimedia artist, jewelry designer, and former dancer, was a Vietnam War soldier and former professional clown, while his father, a Vietnam War veteran and former professional clown, was a videographer and former professional clown. In August 2022, his mother died of heart disease. LaBeouf's mother was Jewish, and his father, who is of Cajun French descent, is Christian. He has claimed that he was raised on "both directions"; he attended a Bar Mitzvah service and was baptized. He was a Christian in one of the camps. Shia, Hebrew, means 'gift of God.' In 2022, he converted to Catholicism.

LaBeouf has referred to his parents as "hippies," his father as "tough as nails and a different breed of man," and his upbringing as "similar to a "good life," adding that his parents were "very peculiar people, but they loved me and I loved them." He accompanied his father to Alcoholics Anonymous meetings during his childhood. When filming Nymphomaniac in 2012, LaBeouf met British actress Mia Goth. In a Las Vegas reception officiated by an Elvis impersonator, LaBeouf and Goth appeared to have married on October 10, 2016. The pair were not legally married two days later, but instead a vow renewal ceremony was held. LaBeouf revealed their nuptials on The Ellen DeGeneres Show later this month.
