The pair resurrecting the company in 2003, after it had been defunct for a few years. Lee and Pastras remain on the professional "Classics" team as of October 2013.

Lee was shot in the skateboarding company's Video Days promotional video, Video Days. In 2004, Lee's skateboarding was included in Way Out East!, a Stereo Skateboards film.

Lee is also featured in a short video on skateboard magazine The Berrics' "Jason Lee decided to come to the park" in August 2012.

Lee chaired the ninth annual Stand-Up for Skateparks Event in August 2012. The Tony Hawk Charitable Foundation's annual festival helps youth in low-income communities to "help create free, high-quality public skateparks for youth."

The Keep A Breast Foundation's video showcasing various skateboarding identities, including Lee, was released in October the same year. Pastras was also included in the collection. The video, which aids the Foundation in the prevention and promotion of breast cancer, also supports the Foundation's campaign to prevent breast cancer prevention and raise the risk of breast cancer. It also stars Clint Peterson (Stepo) and Giovanni Reda (WESC), who are both Lee's co-stars.

Lee later worked with Tony Hawk when he lent his voice and likeness to Tony Hawk's Project 8 to make him a playable character. In Skate 3, Lee then voiced Coach Frank, a character created during Stereo's inception.

Mike Carroll, the professional skateboarder and owner of the Girl and Lakai Limited Footwear skateboard brands, has cited Lee as one of his skateboard influences.

Lee has been praised for his 360 flips, which even the trick's designer, Rodney Mullen, cites him with stylizing and popularizing.

Lee began training in 1992-1994 (including the music video for Sonic Youth's single "100%)," a small part of Mi Vida Loca, and a little role as a dance instructor on Chance and Things), before deciding to pursue professional skateboarding full-time. Kevin Smith's Mallrats, his first big film role, became a cult hit. This began a friendship that culminated in appearances in several Smith's films, including Chasing Amy, Dogma, Jay, and Silent Bob Strike Back, Clerks II, Cop Out, and Silent Bob Reboot. Lee received an Independent Spirit Award for his role as Banky Edwards in Chasing Amy.

Lee rose to leading man roles in Heartbreakers, Stealing Harvard, and A Guy Thing. He has worked on Vanilla Sky, Almost Famous, Dreamcatcher, Big Trouble, The Ballad of Jack and Rose, and Mumford, as well as a minor role in Enemy of the State. In The Incredibles and Jack-Jack Attack, Lee also displayed Syndrome. In Disney Presents Pixar's In a Magic Kingdom Adventure, he reprised his role as a "robot copy" of Syndrome. In the live action/CGI films starring Alvin and the Chipmunks, Lee is also the voice of Underdog in Underdog.

In 2005, Lee was given the lead role in My Name Is Earl. He appeared on the series twice before finally agreeing to read for the pilot, according to interviews on the first-season DVD. Earl Hickey appears in the film The Earl Hickey appears. Lee received two Golden Globe Awards for Best Performance by an Actor in a Television Series – Musical or Comedy (2005), as well as a nomination for Outstanding Achievement by a Male Actor in a Comedy Series in 2006. After four seasons, NBC cancelled My Name is Earl.

Memphis Beat premiered on June 22, 2010. Lee starred with Alfre Woodard and Dwight Hendricks in the series. It was announced in October that the series would not be revived for a third season. He appeared in the Raising Hope episodes of 2010, 2013 and 2013, which was created by My Name is Earl creator and producer Greg Garcia.

Lee appeared in Up All Night in December 2011, but it was officially cancelled on May 9, 2013. By 20th Century Fox, the Road Chip, the fourth installment of the Alvin and Chipmunks franchise, was unveiled in June 2013.

Lee is in Cocked's 49-minute pilot, where he plays Grady Paxson, one of three men who own a family business that manufactures firearms. Brian Dennehy, Diora Baird, Dreama Walker, and Sam Trammell appeared on the program premiere on January 15, 2015. Lee, Maggie Jones and Minka Kelly appeared in Away & Back, a Hallmark Hall of Fame film starring Lee, Maggie Elizabeth Jones and Minka Kelly on January 25, 2015.

Lee started shooting photos in the early 2000s and became interested in instant photography. Refueled Magazine is where he published his first photo book. It contains "184 pages of Polaroid & Fuji Instant Film photos from 2006-2016" and was printed in a limited edition of 500 copies.
