He recalled his team's injured starting quarterback ten minutes before kickoff of Samuel's last high school game. He tossed two touchdown passes, intercepted two others, rushed for 80 yards, and even worked on special teams returning kicks and punts. In exchange for Denver's fourth round pick (120th overall) in order to draft Samuel, the New England Patriots traded their fourth (128th overall) and fifth round (157th overall) picks to the Denver Broncos on Monday. Samuel was the 16th cornerback drafted in 2003.

Samuel was signed by the New England Patriots to a four-year, $1.68 million contract on June 10, 2003.

Tyrone Poole and Ty Law were the Patriots' starting corners at the 2004 season. Samuel became a starter and played for the Patriots in Super Bowl XXXIX after being sidelined by injury. As the remainder of his time with the Patriots, he will start at corner the following season.

The Patriots opened the season with Samuel and Ellis Hobbs at cornerback, starting with Samuel and Ellis Hobbs at cornerback. Samuel had intercepted a career-high ten passes, putting him in a tie for first in the 2006 season (with Champ Bailey of the Broncos); in 1964, Ron Hall had 11. Samuel set the Patriots' record for most interceptions in a game when he picked off three passes against the Chicago Bears in Week 12.

In the 2006 NFL Playoffs, he intercepted a pass and returned it for a touchdown twice: first against the New York Jets to clinch their 1st round victory and then the Indianapolis Colts to extend the lead to 21–3.

The Patriots embled the franchise tag on February 16, 2007. Samuel contracted the one-year $7.79 million tender on August 27, 2007, to fulfill his franchise contract after being out for the majority of the preseason. At the end of the 2007 season, he was eligible for free agency for the second time. According to The Boston Globe, if Samuel appeared in 60% of the defensive snaps or the Patriots win 12 games, the team will not carry the franchise tag on him for the following season. Samuel had six interceptions in the 2007 regular season, with one intercepting one for a touchdown. He was named to the 2008 Pro Bowl and assisted the Patriots in winning Super Bowl XLII during his franchised season. Samuel picked off Eli Manning this week, returning the ball to the Giants' two-yard line the following week.

Samuel made his eighth interception of the year against the San Francisco 49ers on December 20, 2009, breaking Troy Vincent's record of seven interceptions in a season under head coach Andy Reid. During the 1999 season, Vincent set a record.

Samuel came in second in Eagles history for interceptions in a season, with Don Burroughs (1960) and Ed "Bibbles" Bawel (1955).

Samuel was selected to the 2010 Pro Bowl as a starter in honor of his outstanding season. Samuel was selected for the fourth time in the 2010 Pro Bowl, the fourth time he had been selected for the occasion.
